There are a few tiny rough edges that any \usepackage{microtype} enjoyer will miss, but stuff is improving rapidly.

TeX, especially with the MicroType package, still produces the highest-quality machine typesetting available to mortal man (eg.

Memoir or Classic Thesis, paired with microtype, provide outstanding results and you need to spend zero time on tweaking stuff.

XeLaTeX/LuaLaTeX do not introduce any "complications" Well, there are still some packages that work flawlessly with pdfLaTeX, but not completely with LuaLaTeX or XeLaTeX --- microtype is the canonical example.

Microtype is different from " use free fonts." Microtype allows for: "character protrusion and font expansion, furthermore the adjustment of interword spacing and additional kerning, as well as hyphenatable letterspacing (tracking) and the possibility to disable all or selected ligatures." Microtype support for LuaTeX doesn't look so bad.
